1. Right, exercise is supposed to make us feel good but if we do certain exercises with compensation patterns which get re-inforced, then pain can happen.

If we push too much, then muscles can go into what is known as the stretch reflex. The muscles will re-contract further leading to more tightness which can cause an un-pleasant experience.

Even if our form is correct, muscles can become chronically contracted and take us down the road of pain or ongoing stiffness and eventually limit our mobility.

2. The muscles are tightening up to cause the pains. You can function without pain from tight muscles. But they can also easily go into pain by doing the exercises because it's forcing them into places they usually don't go to cause enough pain to be sore for a while and then they relax to get out of pain. You can free the muscles up in your back to get rid of the pains by doing this:

(do from a sitting position)
Place your left hand on your left leg next to your body. Place your right hand over your left shoulder, fingers over the back and the palm in the front and firmly pull down on them and hold. After 30 seconds slowly lower your body forward and to the outside of your left leg, keeping your left arm fairly straight as you do. When you reach your lap remain there for another 10 seconds, release the pressure but rest there for another 30 seconds. Then reverse your hand positions and do your right side.
For best results relax your body first by taking a deep breath and exhaling then remain this relaxed.

3. You may be overexerting yourself for these types of exercises and causing the muscles in your back to be aggravated. Lay off these exerciese for a while to allow your back to recover and look at reducing the weight or repetitions when you restart. Talk to someone like a chiropractor to get advice about this.
